De Babbersmolen werd gebouwd in 1710 met als doel het bemalen van de Babberspolder. Eerder stond op dezelfde plaats al een poldermolen, de fundering daarvan werd gebruikt voor de bouw van de Babbersmolen. Oorspronkelijk was de Babbersmolen een grondzeiler. Dit wil zeggen dat de wiekeneinden langs de grond scheerden, een gebruikelijk gezicht bij poldermolens die midden in het open landschap staan.
Toen de nabijgelegen spoorlijn van Schiedam naar Hoek van Holland in 1888 werd aangelegd, werd de molen was de wind was niet meer optimaal vanuit de noordwestelijke richting. Een verhoging van drie meter was noodzakelijk, hiermee werd het een stellingsmolen. Men voorzag de molen hierbij van een constructie rondom de verhoogde molen om de molen te kunnen bedienen, een zogenaamde balie. Een stellingmolen is immers zo hoog dat de wieken niet vanaf de grond kunnen worden gekruid. Vanaf 1924 werd de aandrijving vervangen door een Deutz-motor en werden de wieken en de balie verwijderd. De molen wordt op 1 juli 1955 buiten werking gesteld. Het bemalen van de Babberspolder werd overgenomen door het verderop gelegen gemaal van de Hargpolder. De gemeente Schiedam was eigenaar van de Babbersmolen sinds de jaren 70 van de twintigste eeuw. Op 10 april 2003 werd de koopakte door de gemeente Schiedam en de Stichting de Schiedamse Molens getekend. Die stichting heeft als doel de restauratie tot een volledig werkende molen zoals deze was vóór 1924. In februari 2012 wordt een nieuwe stelling aangebracht en is een deel van het gaande werk herbouwd. De molen is sinds november 2012 draaivaardig. Op 15 juni 2013 is het nieuwe scheprad in de molen geplaatst. De Babbersmolen is sinds eind 2013 volledig gerestaureerd tot een werkende poldermolen.
Sinds 2003 is de Babbersmolen ook opgenomen als rijksmonument. Grappig detail hier is dat de molen op dat moment nog een molenstomp zonder functie is en als dusdanig ook in het monumenten register is vermeld.

The municipality of Schiedam has owned the Babbersmolen since the 1970s. On April 10, 2003, the deed of purchase was signed by the municipality of Schiedam and the Schiedamse Molens Foundation. The aim of this foundation is the restoration into a fully functioning mill as it was before 1924. In February 2012, a new scaffolding will be installed and part of the ongoing work has been rebuilt. The mill has been running since November 2012. On June 15, 2013 the new paddle wheel was placed in the mill. The Babbersmolen has been completely restored since the end of 2013 into a working polder mill.
Since 2003, the Babbersmolen has also been listed as a national monument. Funny detail here is that at that time the mill is still a stump without function and as such is also listed in the monument register.
