L'édifice actuel est quant à lui une église construite au XVIIème siècle, et qui a subit de nombreuses modifications depuis. Elle reste toutefois dans la tradition franc-comtoise, avec son clocher-porche couvert d'un toit à l'impériale.

The present church was built in the 17th century and has undergone numerous modifications since then. However, it remains in the Franc-Comtois tradition, with its bell tower-porch and imperial roof.

En 1758, l'église Saint-Bénigne fut dotée d'un orgue sculpté de style Louis XV à plusieurs claviers, réalisé par MM. Saumet, Vorbe et les frères Guyon. Surprenante curiosité : il fut transféré au choeur lors de la restauration de l'église en 1970 alors que traditionnellement, l'instrument est situé en surplomb du porche principal. L'orgue est classé Monument Historique en 1977.
The organ
In 1758, the church of Saint-Bénigne was endowed with a Louis XV-style sculpted organ with several manuals, built by Messrs Saumet, Vorbe and the Guyon brothers. Surprisingly, it was transferred to the choir when the church was restored in 1970, whereas traditionally, the instrument is located above the main porch. The organ was listed as a Monument Historique in 1977.

L’église Saint-Bénigne de Pontarlier est une église des xve, xvie et xviie siècles de style roman/gothique/franc-comtois avec son clocher-porche surmonté d'un dôme à l'impériale (ou clocher comtois) traditionnel de Franche-Comté, recouvert de tuiles vernissées, à Pontarlier dans le Haut-Doubs. Elle est dédiée à Saint-Bénigne et est inscrite aux monuments historiques depuis le 19 mai 1970.
Historique
De 1651 à 1666 l’église Saint-Bénigne est presque totalement reconstruite « à l'identique » à l'emplacement d'une première église romane du xie siècle dont il ne reste presque rien (à part un portail du xve siècle) à la suite du passage en 1639 des troupes du duc Bernard de Saxe-Weimar (guerre de dix ans). L'église est consacrée en 1666 à Saint-Bénigne.
L'église est à nouveau endommagée gravement par deux incendies, celui de 1680 et celui qui ravage Pontarlier en 1736.
Le clocher-porche est reconstruit en 1681 et le dôme à l'impériale en 1753 par l'architecte Nicolas Nicole.
En 1970 l'église fait l'objet d'une importante restauration et de nouveaux vitraux sont réalisés en 1974 par le peintre Alfred Manessier et les ateliers Lorin de Chartres.
L'orgue de 1758 de style Louis XV est restauré en 1844 puis en 1982.
Saint-Bénigne church in Pontarlier
The Saint-Bénigne church in Pontarlier is a 15th-, 16th- and 17th-century church in the Romanesque/Gothic/Francomtois style, with a porch bell tower topped by a traditional Franche-Comté imperial dome (or Comtois bell tower), covered in glazed tiles, in Pontarlier in the Haut-Doubs region. Dedicated to Saint-Bénigne, it has been listed as a historic monument since May 19, 1970.
History
Between 1651 and 1666, Saint-Bénigne church was almost completely rebuilt "as is" on the site of an earlier 11th-century Romanesque church, of which almost nothing remains (apart from a 15th-century portal), following the 1639 invasion by the troops of Duke Bernard of Saxe-Weimar (Ten Years' War). In 1666, the church was consecrated to Saint-Bénigne.
The church was again severely damaged by two fires, one in 1680 and the other in Pontarlier in 1736.
The bell tower-porch was rebuilt in 1681 and the imperial dome in 1753 by architect Nicolas Nicole.
In 1970, the church underwent a major restoration, and new stained-glass windows were created in 1974 by painter Alfred Manessier and the Lorin workshops in Chartres.
The 1758 Louis XV organ was restored in 1844 and again in 1982.
