La Basílica ocupa la parte central de todo el conjunto arquitectónico del Monasterio, y en torno a ella se articulan las demás dependencias.

El templo fue realizado por Juan de Herrera. Es una obra maestra de la arquitectura española del Renacimiento. La Basílica, con planta de cruz griega, forma un cuadrado de 50 metros de lado y está dividida por tres naves cubiertas con bóveda de cañón, separadas por cuatro enormes pilares dóricos de 8 metros de lado cada uno y decorados con dos filas de pilastras dóricas; sobre ellos se levanta el granítico cimborrio circular de 17 metros de diámetro y 92 metros de altura, inspirado en la cúpula del Vaticano, con tambor sobre pechinas y ocho grandes ventanales. Un gran pasadizo recorre el perímetro interior, a considerable altura, desde donde se puede dominar la extensión y magnificencia de la nave central, la maravilla del altar mayor y los detalles de las pinturas de las bóvedas.

El Concilio de Trento exige que las iglesias sean de cruz latina; para resolver el problema se añade a la cabecera de la nave central la capilla mayor con su presbiterio y retablo, y en la entrada, el coro bajo con su bóveda plana y sobre ella el coro alto, de manera que la Basílica llega a tener forma de cruz latina. La Basílica está realizada en sillería de granito, el pavimento es de mármol blanco y gris.

The Basilica occupies the central part of the entire architectural ensemble of the Monastery, and the other rooms are articulated around it.

The temple was made by Juan de Herrera. It is a masterpiece of Spanish Renaissance architecture. The Basilica, with a Greek cross plan, forms a square 50 meters on each side and is divided by three naves covered with a barrel vault, separated by four enormous Doric pillars each 8 meters on each side and decorated with two rows of Doric pilasters. ; Above them rises the circular granite dome, 17 meters in diameter and 92 meters high, inspired by the Vatican dome, with a drum on pendentives and eight large windows. A large passageway runs along the interior perimeter, at a considerable height, from where one can view the extension and magnificence of the central nave, the wonder of the main altar and the details of the paintings on the vaults.

The Council of Trent requires that the churches be of a Latin cross; To solve the problem, the main chapel with its presbytery and altarpiece is added to the head of the central nave, and at the entrance, the low choir with its flat vault and the high choir above it, so that the Basilica has a shape Latin cross. The Basilica is made of granite masonry, the pavement is white and gray marble.
