Built by order of King Louis IX of France, in 1247, in order to replace an old sanctuary, it was modified and enlarged from the year 1283. During the burning of the Saint-Louis bastide by the troops of the Black Prince in 1355, the Saint-Michel church suffered severe damage. During the reconstruction it was decided to incorporate new fortifications: at the level of the apse a cylindrical tower with a military appearance was built and moats were dug around the 10 meter wide building.

In 1803, the episcopal seat, which had been located since the Middle Ages in the Saint-Nazaire cathedral, was transferred to it, thus becoming the new cathedral of Carcassonne. In 1857, it was decided to carry out extensive modifications in order to adapt the building to its new function; the direction of the works was entrusted to the architect Eugène Viollet-le-Duc.
