The construction of the present church began in 1619 but it collapsed in 1626. The construction of an even bigger church started in 1627, funded by Archduke Leopold V. and his wife Claudia of Medici, who are buried in the church's crypt.

The church was renovated again in 1633 and finally completed in 1754. The architects Karl Fontaner and Christoph Gumpp the Younger, the pioneers of the Baroque style in Tyrol, drew inspiration from the Gesù in Rome and the new Salzburg Cathedral.

In 1773, a decree signed under secular pressure by Pope Clement XIV suppressed the Order of the Jesuits, hence the church became state property and was turned into a University church. In 1838 the community of the Jesuits was re-established and the Jesuits returned to Innsbruck and again took over their church.
