Until 1540 the town of Silves was the seat of the bishop of Algarve but it was then decreed it should be transferred to Faro.
The building was founded by the first prelate to reside in the city Afonso Castelo Branco, 2nd Bishop of the Algarve.
In 1583 architect Nicholas de Frias reconstruction an existing chapel of the Holy Spirit to the Brotherhood.
There were many changes made to the building over the years, but one of the biggest was in 1795. Bishop Francisco Gomes de Avelar, remodelled the church and hospital of Mercy. In order to do this he bought the houses that belonged to Captain Manuel Roiz Correia, next to the church, and who were confiscated by the Judge of the Office for debt to the Royal Treasury, and commissioned the Architect Francisco Xavier Fabri.
On the outside of the church, above the entrance, stands a statue of the Virgin Mary with her hands in prayer. She is flanked by two angels and stands above the coat of arms of the bishop Afonso Castelo Branco.
