No ano seguinte, a 20 de Maio de 1588, era lançada a primeira pedra da igreja, trabalhando-se nas suas fundações e anexos até 1595. Nesse ano, a 15 de Abril Gonçalo Lopes e Pedro Afonso de Amorim foram contratados para realizarem a obra da capela-mor e oficinas da igreja; a edificação da capela-mor estaria concluída em 1598, mas as obras ficariam paradas durante o ano de 1599 devido a um surto de peste que assolou a vila de Guimarães. Em Outubro de 1603 morria Gonçalo Lopes, e por isso em 1604 a Misericórdia vimaranense fez novo contrato com Pedro Afonso de Amorim e com o seu genro João Lopes de Amorim para a direcção da fábrica de obras. A partir desta data edificaram-se as paredes da igreja, o coro-alto e a fachada retabular. Dois anos depois a igreja seria inaugurada, e em 1607 o desenho inicial da fachada, descrito no contrato celebrado, seria substituído por uma nova traça da autoria de João Lopes de Amorim, depois de o mestre ter argumentado que o original apresentava "defeitos". A partir de 1608 iniciavam-se os trabalhos no interior do templo. Alguns anos depois, em 31 de Maio de 1620 João Lopes de Amorim iniciava a segunda empresa na Misericórdia de Guimarães, assinando o contrato para edificar a Casa do Despacho, contrato que documenta também a participação do mestre na obra do hospital da irmandade. Depois de várias paragens e remodelações, as obras estariam finalmente concluídas em 1640.
