"Poco sabemos del primitivo templo que ya existe en el siglo XVI y era sede de las Cofradías de San Sebastián y de la Vera Cruz, que acaban fusionándose en los primeros años de la centuria del seiscientos.
Los principales actos que se celebran en él son la solemne función religiosa el día de San Sebastián, y traslado de su imagen a la parroquia para ofrecerle rogativas cuando el fantasma de la peste ronda la población. También la hermandad de la Vera Cruz, primera pasionista de la villa, organiza sus cultos en la ermita. Sin duda el más importante tiene lugar el Jueves Santo cuando sus miembros hacen estación de penitencia por las tortuosas calles del pueblo. A la imagen titular, probablemente un crucificado conocido como el Cristo de San Sebastián, le siguen un nutrido grupo de cofrades entre los que se encuentran los disciplinantes, que al final del recorrido curan con vino las heridas producidas por los azotes.
La vitalidad de la cofradía de la Vera Cruz continúa a lo largo del siglo XVIII. Así, en 1729 compran una nueva talla del Cristo, para cuya adquisición colaboró el concejo con 30 reales.
Otra imagen que se venera en esta ermita es la de Nuestra Señora de las Angustias, que ya tenía altar propio en 1528, fecha en que María de Lora, mujer de Alonso Ruíz manda en su testamento que a su muerte se digan "las treinta misas de pasión" ante el altar de la Virgen de la Piedad de esta villa. Asimismo, en 1644 Catalina Alonso la Tejedora, expresa entre sus últimas voluntades "que se haga un manto de tafetán blanco a Nuestra Señora de las Angustias que está en la ermita del señor San Sebastián..."
Durante la guerra civil esta ermita corrió la misma suerte que todas las iglesias de Villafranca. Al saqueo e siguió la destrucción de las imágenes y de todos los enseres que había en ella, asimismo el edificio quedó bastante deteriorado. Los daños ocasionados fueron evaluados por el párroco en once mil pesetas.
Al finalizar la contienda, el templo no vuelve a recobrar sus esplendores pasados. Primero se utilizó de granero y más tarde para sala de cine y teatro. En 1963 le hicieron una pequeña obra con objeto de celebrar culto en ella; en el presbiterio y teniendo como fondo un dosel de seda roja se veneró, aunque por poco tiempo, la talla del Cristo de la Caridad.
Tiempo atrás presentaba un estado lamentable, hasta que en el año 2006 el Ayuntamiento comenzó con su restauración con fondos propios, el presupuesto es de 75.000€, de los cuales Diputación aporta 30.000€. Hoy presenta un estado inmejorable gracias a la labor que está realizando la nueva hermandad de María Santísima de la Soledad. "
