"The origin of the present church is in a small 12th century church, San Biagio (Saint Blaise), which had various names, dell'Anello, degli Arcari, al Monte della Farina. In 1575 Pope Gregory XIII ceded it to the Clerics Regular of San Paolo (Barnabites), who under Sixtus V also had the title of cardinalizio. But in 1617, to make room for the Theatine convent of Sant'Andrea della Valle, the church was demolished and the fathers were transferred to the current church of San Carlo, under construction since 1611, which took the title of "Saints Biagio and Carlo ai Catinari" in memory of the demolished previous church. The nickname ai Catinari refers to the presence, at the time of its construction, of various tinsmith workshops in the area where the church was built, and whose main production was basins (catini).

Financed by the Milanese community in Rome, the church was built by the Barnabite order to the design of the architect Rosato Rosati, and completed around 1620. It was dedicated to Saint Carlo Borromeo, benefactor of the same religious order. The façade was completed between 1635 and 1638 to a design by Giovanni Battista Soria, while the apse was extended in 1642 to a design by the architect Paolo Marrucelli. Throughout the following years, the different side chapels were built and decorated and the church was consecrated only in 1722, in the time of Pope Clement XII. Due to some structural problems, in 1860, Pius IX ordered the restoration of the entire building because it had been seriously affected by the passage of time and by bombardments.
