The church was organized in 1912 under Rev. O. W. Walker and moved from Bell Street to the present location during the same year. The first deacons of the new church were Nathaniel Brown Jr., Willie B. Davis, James Gaston Sr., and Earnest Pinkard. The original structure was destroyed by a storm in 1945 and rebuilt in 1956 under the leadership of Rev. C. L. Webster. The church's longest-serving pastor, Webster's tenure lasted from 1951 until 1988. An example of the traditional religious architecture of the mid- 20th century, the one-story brick building rests on a full basement. An anchor in a part of Montgomery greatly changed by the arrival of the interstate system in the 1960s, the church is the only historic building remaining on the block. Clay Street Missionary Baptist Church was listed on the Alabama Register of Landmarks and Heritage in 2006.

Former pastors include: O. W. Walker, G. W. Jackson, J. H. Butcher, T. W. Hogan, C.L. Webster, Noble L. Buchanan, and Eddie B. Babies Sr.

Former secretaries: Lucile Pinkard and Patricia Lockhart.
