The dedication to the martyrs refers to the information affirmed by Christian hagiography, according to which the baths of Diocletian were built with the work of Christians made slaves. The impetus for the dedication to the angels was generated by the account of a vision of the Archangel Uriel experienced in the ruins of Diocletian's thermal baths in 1541 by the Sicilian monk, Antonio del Duca.

The building was designed in 1562 by Michelangelo based on the central classroom of the Baths, at the request of Pope Pius IV and the Sicilian priest Antonio del Duca.

Michelangelo limited himself to covering some walls and restoring a classroom in the tepidarium, thus creating a completely unique ecclesiastical building: dilated laterally instead of longitudinally. The entrance to the church is through a circular vestibule, also of Roman origin, and ends in a deep presbytery, where the choir of the Carthusians is located, to whom this church was entrusted once it was finished.

During the eighteenth century the works of Luigi Vanvitelli (1750) were carried out, who decorated the sober interior of Michelangelo according to the style of the time and was in charge of transporting to Santa María de los Ángeles the great altarpieces of the basilica of San Peter in the Vatican, where they had been replaced by mosaic copies in order to preserve them better (they were threatened by humidity)..

In this way, Santa María de los Ángeles became a rich art gallery with works from the 16th to the 18th centuries, including the Martyrdom of Saint Sebastian by Domenichino, the Fall of Simon the Magician by Pompeo Batoni, the Baptism of Jesus by Carlo Maratta, and the Mass of Saint Basil by Pierre Subleyras. In the transept there is an altarpiece by Giovanni Odazzi.

Salvator Rosa, Carlo Maratta, Armando Diaz, Paolo Emilio Thaon de Revel and Pius IV are buried in this church. Currently it is usually used for state funerals or personalities of the Italian army.
