Fue construida gracias al mecenazgo de D.ª Magdalena de Ulloa y su esposo, D. Luis Méndez de Quijada, ayos de don Juan de Austria, como panteón para ambos. Los planos originales son obra de Rodrigo Gil de Hontañón. Pedro de Tolosa la reorganiza a imitación de la Basílica de El Escorial, y, posiblemente, la completa el jesuita, amigo y admirador de Juan de Herrera, Giuseppe Valeriano. La relación de D.ª Magdalena con san Francisco de Borja dará lugar a que se edifique junto a la iglesia un colegio-noviciado de la Compañía de Jesús, donde estudiara entre otros el padre Bernardo de Hoyos (primer y principal apóstol en España de la devoción al Sagrado Corazón de Jesús).
La Iglesia-Colegiata perteneció al noviciado y colegio de primeras letras de la Compañía de Jesús.? Fue la primera iglesia contrarreformista erigida en Castilla, por lo que ejerció mucha influencia en toda España, y sirvió de modelo casi exclusivo para todos los templos jesuíticos hasta bien entrado el siglo xvii, lo que supuso el triunfo del manierismo herreriano en Castilla.
La planta del templo es de cruz latina, ancha nave de tres tramos y sotocoro, con pilastras de capitel corintio y fuste acanalado, cubierta por bóveda de cañón con tres capillas laterales por banda. A los pies, en el lado del evangelio, se encuentra la caja de la escalera de acceso al coro, y en el lado de la epístola la Capilla de las Reliquias.
Tras la expulsión de los jesuitas en 1767, los edificios se fueron deteriorando, y el colegio antiguo desapareció. Desde el 28 de octubre de 1959, la colegiata y la casa de ejercicios que se encuentra tras ella son administradas por los jesuitas.
It was built thanks to the patronage of Mrs. Magdalena de Ulloa and her husband, Mr. Luis Méndez de Quijada, tutors of Don Juan de Austria, as a pantheon for both of them. The original plans are the work of Rodrigo Gil de Hontañón. Pedro de Tolosa reorganized it in imitation of the Basilica of El Escorial, and possibly it was completed by the Jesuit, friend and admirer of Juan de Herrera, Giuseppe Valeriano. The relationship of D.ª Magdalena with San Francisco de Borja led to the construction of a novitiate college of the Society of Jesus next to the church, where Father Bernardo de Hoyos (first and main apostle in Spain of the devotion to the Sacred Heart of Jesus).
The Collegiate Church belonged to the novitiate and college of first letters of the Company of Jesus. It was the first Counter-Reformation church erected in Castile, for which reason it exerted great influence throughout Spain, and served as an almost exclusive model for all Jesuit temples until well into the seventeenth century, which meant the triumph of Herrerian mannerism in Castile.
The plan of the temple is a Latin cross, a wide nave with three sections and a sotochoro, with pilasters with Corinthian capitals and a fluted shaft, covered by a barrel vault with three side chapels per band. At the foot, on the gospel side, is the stairwell for access to the choir, and on the epistle side, the Chapel of the Relics.
After the expulsion of the Jesuits in 1767, the buildings fell into disrepair, and the old school disappeared. Since October 28, 1959, the collegiate church and the retreat house behind it have been run by the Jesuits.
