Built on the outskirts of the city in the southern part of it, the first church of San Francisco was built in the 13th century. In 1763 during the reign of Carlos III, the construction of the current temple began, larger than the earlier and with classicist forms typical of the second half of the 18th century. Under the direction of Francisco de Rivas, the temple finished its construction in 1791 already under the reign of Carlos IV.

In 1836, Mendizábal decreed the suppression of religious orders, abandoning the church of San Francisco as it was associated with the convent of the same name, which caused the loss of a large part of objects of worship and altarpieces. After being sold, the church was transformed into a workshop for the restoration of carriages.

In 1880, the Third Order of San Francisco bought the church and convent after 44 years without religious use, beginning the restoration of the temple. The main altar, one of the jewels of the church, was placed in this period. The current altarpiece of the church of San Francisco was the altarpiece of the main altar of the Cathedral of León made in 1733 and which presided over the cathedral of León for almost a century and a half. At the end of the 19th century, during the restoration of the cathedral by Juan de Madrazo, the altarpiece was dismantled to seek to return more Gothic forms to the temple. The Capuchin community decided at that moment to buy the baroque altarpiece to install it in the church of San Francisco. In 1882 the restoration works of the church finished. In the 20th century, several restorations stand out in the years 1964 and 1996.
