Se tiene constancia de la construcción de un templo en este mismo lugar en el siglo iv para albergar los restos de los mártires cordobeses Januario, Marcial y Fausto. Siglos después y tras la conquista de Córdoba por parte de Fernando III, entre finales del siglo xiii y principios del siglo xiv, se construye sobre las ruinas del antiguo templo una iglesia dedicada a San Pedro.
A pesar de tratarse de una de las iglesias fundadas por Fernando III el Santo, su aspecto no presenta algunas de las características propias de la época de su construcción, sino que es el resultado de numerosas reformas de las que ha sido objeto.
Se conservan dos de las portadas medievales, así como parte de la torre, en las que se refleja el estilo mudéjar. Hernán Ruiz II construyó una nueva portada en 1542 debido al mal estado de la original. En el año 1575 se halla en el subsuelo del templo los restos de los Mártires de Córdoba. En su interior cabe destacar el retablo de la Capilla de los Santos Mártires realizado por Alonso Gómez de Sandoval y comenzado en el año 1742, así como el retablo mayor, de Félix de Morales.
A finales del siglo xix, el arquitecto municipal Pedro Nolasco Meléndez proyecta la realización de unas habitaciones que se adosan al templo.
En el año 1986 el templo es cerrado para su rehabilitación que comienza, pero que se interrumpe en breve. En el año 1993, se produce el desprendimiento de varios elementos de las cornisas. En el año 1994, la Consejería de Cultura de la Junta de Andalucía y el Obispado firman un acuerdo para la finalización de las obras, produciéndose la reapertura del templo en el año 1996.
En el año 2006, el papa Benedicto XVI acuerda la declaración del templo como Basílica Menor de San Pedro.
There is evidence of the construction of a temple in this same place in the 4th century to house the remains of the Cordovan martyrs Januario, Marcial and Fausto. Centuries later and after the conquest of Córdoba by Fernando III, between the end of the 13th century and the beginning of the 14th century, a church dedicated to San Pedro was built on the ruins of the old temple.
Despite being one of the churches founded by Fernando III el Santo, its appearance does not present some of the characteristics typical of the time of its construction, but is the result of numerous reforms that it has undergone.
Two of the medieval portals have been preserved, as well as part of the tower, which reflects the Mudejar style. Hernán Ruiz II built a new portal in 1542 due to the poor condition of the original. In the year 1575, the remains of the Martyrs of Córdoba were found in the basement of the temple. Inside, it is worth noting the altarpiece of the Chapel of the Holy Martyrs made by Alonso Gómez de Sandoval and begun in 1742, as well as the main altarpiece, by Félix de Morales.
At the end of the 19th century, the municipal architect Pedro Nolasco Meléndez projects the realization of some rooms that are attached to the temple.
In the year 1986 the temple is closed for its rehabilitation that begins, but that is interrupted shortly. In 1993, several elements of the cornices detached. In 1994, the Ministry of Culture of the Junta de Andalucía and the Bishopric signed an agreement for the completion of the works, producing the reopening of the temple in 1996.
In 2006, Pope Benedict XVI agreed to declare the temple as the Minor Basilica of Saint Peter.
