Tout autour de l'autel, les vitraux de Luc-Olivier MERSON, peintre et graveur très connu des philatélistes (1846-1920).
Ils sont centrés sur la personne de Jésus :

- Jésus et Marie-Madeleine,
- Jésus bénissant les enfants
Du côté opposé :
- Jésus ressuscité avec les disciples d'Emmaüs,
- Jésus au milieu des docteurs,
- Une Nativité. La Vierge y est représentée modestement étendue dans une attitude de prière et de contemplation.
De facture plus récente, au-dessus de la tribune, le grand vitrail du Maître LESQUIBES, verrier à Anglet.
Le thème principal est l'entrée au Royaume de Dieu. Y figurent plusieurs scènes bibliques en rapport avec le baptême : l'Arche de Noé, Moïse sauve des eaux, le passage de la mer rouge, le passage du Jourdain, le baptême de Jésus, Naaman guéri de la lèpre, le baptême de Philippe, Jésus avec la Samaritaine et la rencontre de Jésus avec Nicodème dont a été extrait la parole : "Personne ne peut entrer dans le Royaume de Dieu, s'il ne renaît de l'eau et de l'Esprit".

L'église Sainte-Eugénie est placée sous le vocable de sainte Eugénie, patronne de la femme de Napoléon III, l'impératrice Eugénie de Montijo. C'est une église néogothique en pierres grises qui domine le Port Vieux.
Sa construction a duré de 1898 à 1903. Auparavant s'élevait à cet endroit la chapelle Notre-Dame-de-Pitié. La construction du clocher a commencé en 1927 et les cloches y furent installées en 1931. L'édifice possède des vitraux exceptionnels de Luc-Olivier Merson.
La maquette de bateau en ex-voto est un trois-mâts de guerre armé de canons, à la coque bleue, noire et blanche : La Mathilde.
La crypte
La crypte abrite la tombe du curé Gaston Larre, premier curé de la paroisse en 1884 et qui avait décidé la modification de la petite chapelle originelle. Aujourd'hui elle accueille des expositions d'art de la ville.
