L'église de Saint-François, érigée en 1734, est le troisième lieu de culte de la paroisse du même nom. Une première chapelle en bois est construite avant 1683. Un deuxième lieu de culte est érigé en 1707, à quelques mètres au sud de l'église actuelle. En 1730, l'édifice en bois est déjà en très mauvais état. En 1731 et 1732, les paroissiens doivent ramasser des pierres et les apporter à l'emplacement de la nouvelle église. En 1734, les travaux commencent, sous la direction du maître-maçon Thomas Allard (1705-1762) de Québec et du charpentier Jean-Baptiste, dit Gabriel Gosselin (1694-1770). La première messe est célébrée dans le lieu de culte en 1736. Le parachèvement de l'édifice est ordonné en 1739.

En 1759, les troupes britanniques installent un campement à Saint-François, puis transforment l'église et le presbytère en hôpital pour leurs blessés. David Chapman, second artilleur du Neptune, vaisseau amiral de la flotte anglaise ancré près de la pointe est de l'île, laisse un témoignage de cette occupation en gravant son nom et la date sur le crépi dans l'embrasure de la porte latérale. À la fin de la guerre, quelques travaux doivent être effectués afin de réparer les dommages subis par l'église, notamment aux fenêtres et à la cloche.

The church of Saint-François, erected in 1734, is the third place of worship in the parish of the same name. A first wooden chapel was built before 1683. A second place of worship was erected in 1707, a few meters south of the current church. In 1730, the wooden building was already in very poor condition. In 1731 and 1732, the parishioners had to collect stones and bring them to the site of the new church. In 1734, the work began, under the direction of the master mason Thomas Allard (1705-1762) of Quebec and the carpenter Jean-Baptiste, known as Gabriel Gosselin (1694-1770). The first mass was celebrated in the place of worship in 1736. The completion of the building was ordered in 1739.

In 1759, the British troops set up a camp at Saint-François, then transformed the church and the presbytery into a hospital for their wounded. David Chapman, second gunner of the Neptune, flagship of the English fleet anchored near the eastern tip of the island, leaves a testimony of this occupation by engraving his name and the date on the plaster in the embrasure of the side door. At the end of the war, some work had to be done in order to repair the damage suffered by the church, in particular to the windows and the bell.
