There are three windows above the high altar but on my visit only two of them has light passing through them. The central window depicts the resurrection of Jesus. Jesus is depicted holding a laurel wreath in his right hand a lilies in his left hand. In the foreground is his mother Mary. She is kneeling before a pulpit with an open book. She has her left hand on her heart, Above is a dove, the symbol of the Holy Spirit. The background is a multicolor array of rectangles converging on the Holy Spirit. Above the Holy Spirit are the dates 1511-2011.
The north altar window depicts the coat of arms of the the coat of arms of the Roman Catholic Archdiocese of San Juan de Puerto Rico features. It's central figure a lamb representing the Lamb of God that appears in the Gospel of John. The lamb has its right front leg raises which is wrapped around the pole holding a banner with a red cross on a white field, sometime called the Banner of Victory used by the crusaders. The land stands on a sphere with a pair wavy blue lines. It is signed and dated: R. Lucca 2008
A third window is in a chapel above the relic of St. Pius. This large window features four angel rescuing people from the fires of purgatory.
