The railway station of Müllheim opened on june 1st, 1847 as a station on the Rheintalnahn between Mannheim and Basel. The station was located in some distance west of the town, but as a consequence there developed a quarter around the station.
In 1878 a branch line was built to connect Müllheim with Mühlhausen, today Mulhouse in France. This line was abandoned in 1980, but reactivated in 2012. This line is operated by French trains.
The narrow gauge line to Badenweiler that opened in 1896, was abandoned in 1955.
