El museo nacional surgió a raíz de un decreto ejecutivo el 9 de octubre de 1883 durante la período presidencial del doctor Rafael Zaldívar. Su primer director fue el doctor David J. Guzmán, autor de la Oración a la Bandera Salvadoreña, y las exposiciones incluían objetos relativos a la historia, biología y geología.
