Gananoque's town flag was approved in 2012, on the 200th anniversary of the War of 1812, which played an important part in the community's early history.
A report to Town Council notes the flag design was, in part, taken from the town's coat of arms. Items of interest in the flag noted are:
- the colour green indicates the verdant lands around the town
- the large horizontal blue stripe refers to the St. Lawrence River
- the smaller vertical stripe refers to the Gananoque River
- the gold discs depict the Thousand Islands
- the canton of the Royal Union flag of 1707 indicates that the town was settled by the Loyalists.
