The elaborate gilded Baroque cases of the two organs of the basilica are located in the transept on each side of the high altar. The organs were assembled by Ennio Bonifazi in 1630, with the cases being by Paolo Maruscelli. Cardinal Scipione Borghese paid for them.

The instrument on the right is out of commission, but the one on the left was restored by Vegezzi Bosi at the beginning of the 20th century.
